Shay didn’t really destroy the assassins in who they really are he destroyed the assassins after they were corrupted by power. He did it to stop them from destroying the world and him being one of their best assassins leaving to go with the templars also was just kind of a “hey you guys f’ed up now I’m gonna punish you”. Yes he killed a lot of assassins but they were, again, corrupt.
