Back in the 1600's it was still common to use stone ball ammo in those smooth bore muskets. That iron splattering likely came from the black powder circa 1600. The unburned powder will follow the ball some distance.
Though, looking at the skull, it's clearly a gunshot wound.
The skull with the 3 holes clearly came from the spike of a war hammer from a mounted position, or the tip on a halberd.

No, I remember learning in school, nearly 3/4's of a century ago in the USA, that the Spanish were supported in their conquest of the Americas by many indigenous peoples. We were taught that the parties of conquistadors were too small in number to conquer the great pre-Columbian civilizations without the aid of native allies. It's too bad that those allies were later betrayed by their Spanish partners, & decimated by European diseases.

The arquebus generally had a wide muzzle allowing for shot of differing sizes to be utilized. Doubt an xray or even an MRI would reveal stone shot residue.
