Hi, when connecting a "3.5 slot" 4090 gpu to the top-most pcie slot...does it cover-up the pcie slot below?

Apart from gpu, I have two other cards I want to connect...but most motherboards do not space the top-two pcie slots properly. I was wondering if this motherboard has proper spacing.

I got a pc build from canada computers. Asus z690 e wifi and it has so many issues. All games I get some sort of stuttering. Not even sure if its the processor or the gpu but I've mostly heard it could be the mobo. Im on a i9 12900k, 3080ti, corsair dominator ddr5 5600 mhz ram 32 gigs and a 1200w asus thor psu. Please let me know if you see anything off in this build or have had any issues with this mobo.
