Now I'm curious as to what happens when you this design with either a flywheel for passive charging you figure that out, or idea number two, rig this design with pedal power for active charging. Again you figure it out. Because I've no experience with that stuff. Gearing I can do though. Sorta.

i think you can have a mechanical motor Control.
u just need some little pins on the disk that mechanical changes a switch, that will change polarity, the moment the magnet passes
you could also try it with the Príncipe of a bicycle speedometer i think.
maybe its worth a try to improve
and also you may could use a freehub for the motor so you can still easy paddel when no power is there.

To use supercaps effectively all you need is a power converter that can take the lower voltage of the supercaps and increase it up to voltage the speed controller is designed for.
Then you can use the full capacity of the supercaps until they are flat without slowing down.

The motor is very poorly designed, demonstrating little understanding of magnetism.
There should be steel on the outer side of the magnets to conduct the magnetic field.
Similarly there should be steel on the outer side of all the coils and going in the middle of the coils.
This steel should be laminated in the correct axis to reduce eddy losses (just look at typical motors).
Why make your own motor?

I mean, if you're using the motor primarily as an aid to your leg pedaling for the occasional uphill, with regenerative breaking used for speed control, they should do the job just fine I think. Right?

With the exception of climbing hills, bicycles only need a burst of energy to get them going. Once moving they require much less to keep moving. Perhaps use caps to start and switch to lithium batteries to keep going and recharge your caps. Regen braking can charge both.

Cant help but wonder why you have a pedal bike with a electric motor that you walk back everytime the charge is depleted ... That doesn't seem very smart but I can understand why you have to prove it but if you have a niche amount of followers.. to the new follower for you to do this it doesn't exactly scream intelligence ....

You technique is use in an E-bike developed in The Netherlands.
Oostrichoo has developed an E-bike with supercapacitors.
It have 540 Watthour and a range of 100km.
NO throttle but it has an torque sensor. You have to pedal to use the motor.

Is it possible to have the rear wheel both charge the battery pack or super capcitor bank and distribute that power to an electric motor at the same time? You would start by riding the bike normally, build some charge and then let the electric motor take over. More charge is built the faster you go. A speed limiter would be needed for power management so you dont overload the storage capacity.

This seems like a great idea for an electric assist bike where the electric parts are used for starting and stopping only, then peddle once at speed. Some peddling would also have to be used for charging the capacitors to make up for losses in system as regenerative breaking won't be enough to fully charge the capacitors).

If we could make hyper capacitors, 10 times the energy storage capacity of 1 super capacitor, at the same size, or uber capacitors for 100x, that could probably be more useful, if they could still charge in the same amount of time.

As they are, maybe super capacitors could be to electric vehicles what turbochargers are to fossil fuel vehicles. Like, say: a battery can discharge X Watts per second but has a longer lifespan if it discharges Y Watts per second (where Y < X), then you could use super capacitors to add extra power to the motor (equal to X - Y), which would provide the motor with the maximum power without stressing the batteries.
