Some of those villains you don't actually fight in Arkham Knight like Mr.Freeze or Nyssa Al Ghul. Mr. Freeze you do fight in Arkham City but in knight you're only helping him get back Nora Fries who was practically kidnapped by the Arkham knight milita.
