Most of these bosses mainly appears in MSW, in which seems like both a Japanese and old version of the original Metal Slug. Now I haven't played MSW before, but it may as well not be a "secret boss" if you are encountering them along the normal route.
In one of the originals, you get to fight Allen O'Neil again when you took a separate route during...I forgot which one since I last played Metal Slug. Before defeating Allen the second time, after dealing enough damage, it later reveals that he was just a cyborg (or robot) all along. That's more like a secret boss to me!

And in case you forgot: Allen O'Neil is the half-body-bared guy using an M60 and knife. He's simply the one who says "See you in hell!" and gets eatened by an Orca when you defeated him.
