It's true that thunder attack does not have any affect on Sceptile, but in a rainy storm the thunder attack becomes much stronger that it could defeat Sceptile . But when Sceptile mega evolved it becomes Dragon/ grass type, and you know Dragon type can easily resist Fire attacks, thunder attacks and water attacks etc. That is the reason he Sceptile resisted the powerful thunder attack
