In DK64, K. Rool grew awareness of the eldritch horror that's DK, so, in an attempt to kill the lovecraftian beast, he got Sly to build the Blast-O-Matic, and to assure the rest of the kong's safety, he locked them all away in cages, away from the edlritch nightmare and in hopes of keeping the innocents safe whilst ending the eldritch nightmare's reign of terror.

I have a second theory, the reason why Cranky and Funky are still on the island is because they want to die with DK, even if he's an abomination, he's still their family, they wouldn't be able to live with themselves, so they'll die with what's left of their lost family member...although Diddy, with common sense, went along with K. Rool, despite being his nephew.
