Regarding Johnny's arm, the lore from the TTRPG for both 2013 (original boxset) and 2020 state Johnny bought the arm himself after deserting from the Army and returning to the NUSA.
Also, unlike Cyberpunk 2077, the lore doesn't mention a specific hatred of or encounters with Arasaka before Alt's kidnapping. Just a general hatred for the government and all corporations.
